For simple mixtures, such as synthetic peptides, single proteins in solution or 2D gel digests, online separation is not generally required. In that case, matrix-assisted laser desorption ionization (MALDI) can rapidly provide a peptide mass or protein identification using peptide mass fingerprinting (PMF). We utilize the new Agilent Pulsed Dynamic Focusing Atmospheric Pressure MALDI (PDF-AP-MALDI) ion source. The sensitivity of this technique is at the low femtomole level. The advantage of pairing the AP-MALDI source with the ion trap is the ability to obtain MS/MS information for unambiguous protein identification or localization of modifications. The AP-MALDI source operates at atmospheric pressure, eliminating long pumpdown times between samples. In addition, since HPLC separation is generally not used, sample analysis throughput is greatly increased. In the future we hope to integrate an LC microspotter to freeze the LC chromatograms in time on the MALDI plates.
