
The catalytic core of the spliceosome is yet to be identified but is associated with the pairing of U2 and U6 snRNAs. It is assumed that both the snRNAs and other spliceosome components, such as proteins, are important for stabilizing the catalytic site. We are testing the catalytic potential of U2 and U6 snRNAs for a transesterification reaction similar to the exon joining step which occurs at the 3’ splice site. In this case, we, in collaboration with David Bartel, have used combitorial oligonucleotide synthesis to produce a pool of 3x1014 different RNAs with 40 nucleotides of random sequence - U6 snRNA (doped with 3% random substitutions) - U2 snRNA (doped with 3% random substitutions) - 40 nucleotides of random sequence - 5’ exon sequence. We will select from this RNA pool catalytic RNAs which splice to a second RNA containing a 3’ splice site sequence attached to a biotin ligand. By repetition, incubating for RNA catalysis a selecting by affinity chromatography a PCR amplification a regenerating a RNA pool and incubating for RNA catalysis, we hope to identify U2-U6 snRNA structures that have catalytic activity. We will determine the relationship between these catalytic structures and the reactions occurring in the spliceosome.
